I'm also generally pretty careful when downloading all files that way. After download/uploading. I will do it again (a second time) and choose option to skip files or same file size. Just in case any got missed..

Easier and way faster using an archive...
The best thing you can do if you just have ftp access is packing all the stuff as tar file. When done, just download it, upload it to the new server and unpack it.
You could also do (faster way) zip, tar zip alle files, download the archive, upload to new server and extract.Then all files are fine as well and you do no have to down- and upload only one file
